 I think the popup you were getting is spam.  I seem to recall a couple of years ago when these first started showing up on tech forums.  If I recall correctly, they are basically a popup commercial telling you that you're infected, and if you click on it, it installs its own crap on your computer... if you didn't have a virus before, you will then, or at least tracker cookies.  I'm going to try to add a link to an article about it, but just in case it doesn't work, the address for it is:

 If that doesn't work, just Google 'pop up says computer is infected' and you'll find a ton of information about this little scam.
